Can one make rogelach from Challah dough that one made a brochah on?

I am unsure if I understand your question.

If you make dough for rugelach you would have to remove challah anyways.

As such, you may use the dough made with the intention for challah  (bread) and later decide to make some rugelach from it, but one cannot recite a berachah on a dough that one intends to use partly for challah and partly for rugelach unless there is enough dough of one kind to make a berachah on.

Of course, the actual challah that was separated would need to be discarded according to Halacha.
