According to the instructions of the Gaon, Rabbi Avraham Fried, shlita, it is permitted to bake pareve food in an oven absorbed with one type, in order to eat it with the other type.

See Shulchan Aruch, Yoreh De'ah, Siman 95, regarding the dispute between the Shulchan Aruch and the Rema on cooking in a vessel of one type to eat with another type. There is a distinction whether the vessel is new or not.
However, see Shulchan Aruch, there, Siman 108, Paragraph 1, that in an oven there are cases where there is no prohibition and absorption, as it is called 'smell' and not 'steam', and according to Halacha, smell is not considered. See Avodah Zarah 66b.
And the opinion of our teacher, the Gaon, Rabbi Avraham Fried, shlita, is that in our ovens there is only smell.
